 Is it just the message areas changes that take a long time or do
other changes (e.g. to the file areas) also take a long time?

 If it`s just the message areas, then likely you have message
base(s) that can`t be open or locked. You can confirm this by running
`scfg -h` and if when you make changes to the message areas, you`re able
to save quickly in SCFG, then the problem is the updating of the
message base status headers upon save. A reboot of your system should
resolve that.
